A Cox regression (IBM SPSS 21) was used to analyze the independent contribution of each of the variables included in defining CD4 decline. Proportion of preadapted sites was dichotomized on the highest quintile, which corresponded to individuals where the transmitted virus had half or more of its HLA-linked sites adapted (n = 19). Nonassociated polymorphisms were also dichotomized in the highest quintile, which corresponded to individuals where the transmitted virus harbored 38 or more nonassociated polymorphisms (n = 12). RC was dichotomized on the lowest tercile as shown previously in Prince et al. (2012), representing individuals with low RC (n = 25). All these three cut-offs were consistent with the cut-offs used in an independent RSF analysis. n = 74 in every model.
